Why is jQuery Core excluded?

Many themes and plugins expect jQuery to be there right away. That's why the core doesn't get defer — everything else does.

What does removing ?ver= achieve?

Without the suffix, a file's URL stays the same across requests, and caches are more likely to keep it. Keep in mind: if the file changes later, the browser won't necessarily fetch it again.

Do I still need oEmbed?

If you embed content from other WordPress sites: yes. If not, you save yourself wp-embed.js and the discovery links in the head.
